If i'm not mistaken the secret key is for the gym on cinnabar island and the key is in the burnt building you have to fall off one of the ledges beside the scientist you battle look around the area you fall into and push the switches and youll find it

It's sort of hard to explain, but basically one of the rooms has two "jump off" or "warp" points effectively. The one to go for is the left one (the slightly bigger gapped one) and in the room that you end up you should find the Secret Key in there and some other items.
Note: you will have to fiddle around with some switches.
