Okay...start the Emulator, and put it on the main screen (to select a ROM). Go up to the top menu bar and click "Options," then "Settings..." From there, click the "Options" tab, then uncheck "Hide Advanced Settings." Click "OK."
From the ROM list, right click on your Super Mario 64 game, then click "Edit Cheats." Right-click somewhere and click "Add New Cheat..." Type in a name, and fill in the code box, then click "Add Cheat." Check the box beside the new cheat, and then start up the game.
In addition, I now have shorter codes, but for specific save slots.
For slot A:

For slot B:

For slot C:

However, as far as I know, those won't unlock the doors in the castle, you need seperate codes for those...

Make sure you turn off the code before saving your game. To do this, while playing go up to the top menu bar and click "System" then "Cheats..." From there, uncheck the 120 stars code, then resume play and save.
