By leveling up the skill, more items will be included in the sale as well as increasing the discount you can get (up to 60% off). The items that may go on sale may include stuff that Sophia doesn’t normally sell, like the rare ingredient Select Coffee Beans, for example.
Sophia’s shop opens as soon as she joins the Phantom Thieves as part of the story, quite early in the game, on 7/27. Once available, you can access the shop from your Hideout or later on, from your RV. You can conveniently access your hideout by leaving Jails from any checkpoint. Here you can buy weapons, protectors, accessories, and consumable items. You can also sell the materials/junk you’ve collected, as well as old equipment or excess consumables.

So it’s possible to farm for highly-discounted stuff by just going to the jail, clearing a small area, then exiting out. That way, you’ll have items to sell and earn money to buy the discounted items, not to mention that you’re also getting EXP and Bond EXP.
