In the upper level of Arkham Asylum. No need to enter the Asylum itself; just fly up and you'll find the Joker Box there.

To open the Joker container, you need to get Joker's character token. You can unlock him by assembling the Ace Chemicals terminal using the Flash. The Flash however, is only available post-game.

Found in the corner, behind the red-black striped tent. Look for a joker box.

Inside the Batcave. You need to fly to the right and use the deconstructor beam to destroy the black container.

In front of the City Hall's main door. Look for a Riddler box.

This is found in the same location where the Riddler will spawn. Find the bat terminal on top of the Wayne Tower and destroy the golden lock using Superman's Heatray vision then defeat the Riddler in battle.
