There are doors that you just go through to enter the Gerudo Fortress! You can shoot Arrows at the Gerudos to take them out or use your Longshot to stun then for a bit. If you get caught by one of the Gerudos, they'll throw you in a Cell, to get out, just use your Longshot on the piece of wood above you by the Window, then jump out and start over!
