First you learn the song of storms from the guy in the windmill as an adult then as a kid play the song of storms in front of that guy in the windmill the water from the well will go away and there will be a little hole at the bottom crawl through it and I hope you have a lot of courage because it's haunted.

You have to complete either of the child link dungeons, then learn the song of storms from Guru Guru in the windmill building, them sing it in the windmill room and the water plus rocks will be gone.
