Go to Kakariko Village as an adult, and go inside the Windmill. Take out your Ocarina in front of the guy, and he'll teach you the Song of Storms.
Go to the Temple of Time and turn back into a kid. Go back to the Windmill and play the Song of Storms. The well outside will drain, and you can now enter this mini-dungeon and find the Lens of Truth.
You may want to complete the Shadow Temple in Kakariko Village's Graveyard before going to the Spirit Temple in the Gerudo Desert, as you get the Hover Boots near the beginning of the Shadow Temple, which is used to reach some of the chests inside the Spirit Temple.
Of course, before you can learn about the Shadow Temple, you need to complete the Forest, Fire and Water Temples.
