If you've defeated all the dark aeons then you would have seen a cutscene of Penance rising from the Calm Lands gorge and an option to go to where Penance is will appear in the list of locations on the airship. If that didn't happen then you haven't beaten all the dark aeons my guess is that you haven't defeated Yojimbo completely. To defeat Dark Yojimbo you need to beat him 5 times, each time you beat him run back towards the entrance to the cave and you will fight him again until you get back to the entrance.

You may have to fight dark yojimbo. Make sure you beat him all five times. If you missed one it is probably in the green room to the side.
Heres a check list if that isn't it
Valefor - Besaid, go to the town
Ifrit - go to where the Al Bhed home used to be
Ixion - go up to the monk in the thunder plains, you have to fight it twice and you can
save in between
Shiva - go to macalania temple
Bahamut - Go to Zanarkand where you fight Yunalesca
Yojimbo - In sunkern cave, have to fight him 5 times, but if you die you have to start
again, even if you save in between
Magus Sisters - walk near the monks on mi'ihen highroad, near where operation mi'ihen was
Anima - do the first mt gagazet challenge a second time and anima appears at the base of
the mountain
