Well it won't be "destroyed" as such. It will just...mess it up a bit.
From personal experience the worst it has done to my save files is my Hall of Fame being a bit iffy namely the pictures of my Pokemon are either wrong or completely askew and sometimes even the wrong cry with the Pokemon.

Trust me it will destroy your save when you do the elite 4 and try to check your hall of fame on the computer in the Pokemon center it will be compltely destroyed

I would get rid of it personally because it can badly screw up your game.
