1)You get the Master Ball from the CEO of the Silph CO. Building after liberating it from Team Rocket.
2) In the Burned Down Building you are supposed to basically get to the "end" of the maze and find the Secret Key. This key is then used to enter the Cinnabar Gym.
3) The "second" gym or rather real gym of Saffron City is accessible after liberatin Silph CO.

You get it for rescusing the CIO in saffron
You go to the end and get the secert key.
It is the seventh gym, you use the secert key
Beat everyone and resucue the CIO in the building where a rocket grunt is standing guard.
