There are only limited rooms in the Avenger so you better build the proper Facilities in order. There is no particular order for your Avenger since situations may vary widely. There are two particular things that you should remember and follow,

(1) Exposed power coils are best suited for Power Relays or any of the Facilities that require lots of power. I, myself, never built power relays on top of the power coils, so do not be afraid to choose any of the facilities with high power requirements.

(2) Build the AWC immediately. The AWC is picky on who it grants or which skills during promotions, if at all. The earlier you build this facility, the higher chances that your soldiers pick up special skills along the way.

As mentioned in the Uncleared Rooms guide, you need to excavate the rooms first before you can build Facilities on top of them. In order to build facilities, you need to have Engineers that are not tending other facilities. Depending on the type of uncleared room, you can put up to three Engineers to put speed up the excavation (+50% speed for the second Engineer, +33% to the third Engineer), same case with building the facilities.

After completing these Facilities, there are still upkeep costs for them in order to maintain them, and it cost you supplies every month. However, these upkeep costs are negligible. You do not have to worry.
