Head to the Shillelagh. After the scene, hit back to your HQ and fly a helicopter. Approach the Daedalus and destroy the turrets in the front. Next, land in one of the landing pads there and plant the bombs. After planting the bombs fly to the rear of the ship and plant two more bombs.

Cyrus will appear piloting his custom F-69. Use your rocket launcher to bring his aircraft's HP to half. After that, pick up one of the mini-guns in the nearby crate and use to deal the finishing blow to the prick.

Finally, board the only VTOL in sight and use it to escape the Daedalus before time runs out. Watch the scenes, mission complete.
