You have to go to the other side and drain the water with the chain. When you pull on the chain, it shuts the door and brings the water with it. Once the water is drained, you can dig under the hole and navigate through the hallways to get to Midna.

If you went to the Zora Domain, you must have killed the Twilight monster's there to have a warp to Zora Domain. If not, the reload the game or restart the game and do it all over but kill all the Twilight monster's that come up around warp places.
