I think it's in a cave outside of the Spirit Temple in the Gerudo Desert. You just need to bomb a crack in the wall.

Go to Desert Colossus, and look for a cracked wall on the southeastern side. Use a bomb, and a tunnel will open leading to the Great Fairy, Nayru. Hope this helps you out.

Desert colossus look for a crack in the wall and place a bomb in front of it and you should be able to enter in fairy fountain. NOTE: You will need to cross the haunted wastland in order to get to this location also you need the eye of truth to get a cross that is if you havent got the requim of spirit witch then you will be able to warp.
