You need to lock-on to the enemy (Z button) so that the Deku Nuts they spit at you bounce off your shield (R button) at the correct angle.
For the Deku Scrubs in the Deku Tree dungeon, you need to touch them after bouncing Deku Nuts back at them, so press Z again to stop targeting them.

Well I havnt played the game in a long time but I believe you have to be locked on to it and shield for the nuts to bounce off and hit it. Hope I helped

Lock on to them by pressing Z then hold R to shield. By holding Z you will be standing at the right angle to make the nuts bounce back at them and hit them. You can hit them without locking on to them but it takes a while to get the angle right. You might want to crouch but it doesn't really matter.
