Yes, the locations of some rooms are randomized whenever you exit to the main menu or restart the game. Even when the order of the puzzles you'll encounter may be switched, you shouldn't have problems reaching them as long as you follow the red wires. Besides, each room will always have some sort of marker or identifiable landmarks that will lead to special rooms.
