Easy enough question... So here goes,
Well the best solution would be to fast travel to fort farragut (north-east of cheydinnhal) and she will probably be there (this happened to me when I shot her with me bow...)

masta shake answered:

Just go back to fort ferragut (that might be what it's called) or the place where you met lucien lachance in that dungeon and it is right in front of the door to the fort tunnels (outside)

thug playa answered:

Alright iv hard of this problem befor I don't no if this works or not but the road behind Cheydinhal leads to a fort you must have been to Fort Farragut go there apparently you should find outside the fort.

Jestur2 answered:

Shadowmere can't die if she runs off she won't be at the stables if you want to get her back go to fort farrgaut where you first got her.

Leprekorn answered:

This happens with all horses

If you go long enough without riding it, or acquire another one, your horse will return to the stable were you got it. In Shadowmeres case, she returns to Fort Farragut
