These are 2 sets of 3 that you may be missing
1. Regice, Regirock, Registeel
2. Kyoger, Latias, Rayquaza

Yes there is Reyquaza and Latias and Latios. Also if you havn't got them there is Deoxys and Jirachi.
The last ones are
Rayquaza(top of sky pillar)
Deoxys(AR OR GS)
Jerachi^
And Chimeco(on top left corner of mt pyre but it will take awile)
