Well basically they are just different versions of Pokemon, although within these different versions are different pokemon. For example, you can't catch Deoxys on Ruby, but on Emerald you get the Speed version. And you get Groudon on Ruby, but you can't catch it on Emerald.
Getting different versions of the game helps you to get every last Pokemon, go catch them all!

Ruby is an old game which goes with Sapphire. While Emerald is a brand new game with all of the legendaries

Nothing but the Pokemon and if you get sapphire you have to face team magma but if you get ruby you have to face team aqua
