If you want to beat rayquaza then use dragon attacks.

Plus if you want to catch him lower his hp to red and make him asleep or freeze him then use alot of ultraballs.

I suggest you put dragon claw (obtained by going to fallarbor twon and give the lady a heart scale), Cunch (same as above procedure), flamethrower, and thunderbolt.

Don't use an attack just throw different balls in different orders and you will catch him

.Rayquaza have about the same stats in attack and special attack stat categories but could be different depending upon it's nature. If Rayquaza has somewhat or just better special attack then regular attack statistics. You should then give it dragon claw, ice beam, flamethrower/thunderbolt (choose one) and at least one physical attack fly/earthquake (choose one). Fly would be better because it gets a 1.5 power boost since it is a flying move and Rayquaza is part flying type making it more powerful but it's up to you. If Rayquaza has better attack stats then special attack then give it fly and earthquake and extremespeed. Be sure to give Rayquaza at least one special attack move like dragon claw or ice beam.
