Try to make mewtwo go to sleep when it has a little hp and use any kind of poke'ball.

Get him to as low hp as possible and put him to sleep. Then use an Ultra ball.

I had the same problem.i tried combinations with plain pokeballs and it worked.
Wen the ball is bound to trow press A an B at the same time wen the ball is bound to open to catch the Pokemon press A and SELECT at the same time.
It will work like a Masterball.
You don't have to lower it's HP or status problems!
Notice:this need very precise and fast work it might not work to first time so buy a lot of plain pokeballs

Well, if you havent caught your legendary dog yet then don't use your master ball. Use your master ball only on wild legendary Pokemon that run away after your first move. But on legendary Pokemon you find in specific places (eg. Cerulean cave) it's like their just standing there, so better use ultras on mewtwo rather that master ball. Just lower HP, paralyze or sleep. (best is paralyze cause he can still awaken from sleep and if he's poisoned or burned and his HP is low, he might actually faint) thats all the info I can give.
