You get it as you go along through the game from the professor. I think that's right. I haven't played this game in a while.

You fine the master ball in Saffron City in Silph Co. Office Building when Team Rocket take over it. It is near the top!

You have to beat Giovanni, Team Rocket's leader, to get it. He can be found at the top of the Silph Co. Building, I think.
