You can't...you used a Modifier Code to get him didn't you? So it won't obey you period.

Ok, dude. If you got the Deoxys using an action replay/gameshark/codebreaker code, it will NOT -I repeat- will NOT obey you. After Ruby/Sapphire, Nintendo started putting programs in the Pokemon games that make the event Pokemon (Deoxys, Mew, Ho-Oh, Lugia, but not Jirachi or Celebi for some reason) disobedient if they were caught outside of their natural habitat. For example, if you catch a Deoxys on Birth Island, it will obey. But if you catch it somewhere on Route 1,101, 201, etc. It will not obey. This is because it was captured OUTSIDE of Birth Island, which is impossible without cheatcodes. HOWEVER... If you catch one on Leaf on a Route, then Trade it to Fire, it will obey. This is because on the summary screen, it says "met in a trade" instead of "met on Route---". But if you actually caught it at Birth Island, you are screwed. I don't know what to tell you, man. Sorry.
