Thundurus appears mostly in the in the area you first meet him in mistralton. You should also check around routes 6 7 and 8. You could also just kepp going in and out of the house north of mistralton (that old lady's house) until he appears on route 7. Thats what I did . Also the easiest to catch him is to bring a lv 60 Pokemon (ground and rock types work best) and get many nest balls
