If Zekrom has already appeared, I don't believe you can go back. If worst comes to worst, you at least have a Master Ball.

If you don't have any form of pokeball, I'm not sure what happens. The game may let you defeat Zekrom and continue. If this is the case, Zekrom will reappear at the summit of Dragonspiral Tower. Try defeating Zekrom. You will either continue or the game will reset itself to just before the battle (the game insists that you catch Zekrom).
