When you start a new journey in Kanto, will the starters be on level 5 and will the new trainers and gyms in that region be on rookie-levels at the beginning? Is it the same procedure all over again like it was in Johto?

No. It works the same way as it did in Silver, Gold, and Crystal. You take a ship to Vermillion and you can wander the region fighting the gym leaders. The wild Pokemon levels will be low, in fact they mimic the levels the Pokemon would have if you were playing Red, Blue, Yellow, FireRed, or LeafGreen. The gym leaders will be stronger than the Elite 4 was. The Kanto and Hoenn Starters will be level 5, but you must beat Red before you can pick one of each.
After you defeat the Elite Four, you will be able to go to the Kanto Region. You don't get a Starter Pokemon when you get there. You can battle the Gym Leaders in any order. Their Pokemon will be at very high levels. However, Wild Pokemon will have low levels.
After you have defeated all the Kanto Gym Leaders, you will receive HM Rock Climb from Professor Oak. You can then climb Mount Silver and battle Red. After you defeat N, you can then receive a Kanto Starter Pokemon from Professor Oak.
