Train your team. That is the most basic and universal answer.
Having a female or genderless Pokemon on your team can stop Miltank's Attract.
Fighting type moves can make quick work of Miltank (and Clefairy).

Whitney tends to give many people problems. Her Miltank is really strong, and there aren't many Fighting-Type Pokemon that early in the Game. You are going to have to outpower her Miltank in order to defeat her.
I would suggest that you try to Paralyze her Miltank. This will allow your Pokemon to always attack first. I would also suggest that you have many Super Potions. If you do it right, you should be able to defeat her.
Leveling-up your Pokemon will also help.
