Deposit/Move one of your Pokemon into the PC. It is the same thing you would do in every Pokemon game since 1996.

You can Deposit/Withdraw/Move Pokemon into Boxs by using the PC in any Pokemon Center. After you deposit a Pokemon, you should be able to receive the Pokemon Egg you are talking about.
