I have heard that there is a way to delete Pokemon on the PokeWalker even if you have deleted your Game File.
Go to Pokemon SoulSilver's Game Menu. Try to connect to the PokeWalker. Once it has connected, hold the Down Button, L Button, and the X Button at the same time. This should delete the Pokemon from the PokeWalker.
I have never tried it, so I'm not 100% sure if it works.

When your at the main page for the pokewalker on your DS, there is some button combination you have to press. Sorry, I forgot it I haven't played it in a while
