I believe you are talking about Lugia. After you defeat Team Rocket in the Goldenrod City Radio Tower, you will receives the Silver Wing. After you defeat the Five Kimono Girls, you will receive the Tidal Bell. Once you have these two Items, you can find Lugia deep inside Whirl Islands.
