Go into any Pokemon Center and go over to the PC. The PC is on the right side of the counter where nurse Joy is. Click on it then click on Bill's PC. Here you can Deposit, Withdraw, and Move Pokemon. Moving a Pokemon will allow you to put it in another PC or move a Pokemon to the PC or to your party. It also lets you switch a Pokemon in your party with the one in your PC which makes it easier then depositing and then withdrawing a Pokemon.

You go on to your pc and press the deposit button and pick witch Pokemon to put back.
