Raikou can be found roaming the Johto Region with Entei.
If you find Raikou and go into battle with it, you need to be prepared. I would recommend you have a fast Pokemon that knows the Moves Hypnosis and Mean Look at the Lead of your Party. If you use Mean Look, Raikou cannot flee. Next, lower Raikou's HP to barely any. Next, make it fall asleep. After that, throw Ultra Balls at it. If it wakes up, make it fall back asleep and continue throwing Ultra Balls. Continue this process.
Make sure you don't switch out the Pokemon that used Mean Look, because it will allow Raikou to flee.
I would recommend you save before your go into battle with Raikou, just in case you accidently defeat it.
You can also Trade or use Pal Park (Poke Transfer) to obtain a Raikou.

Don't forget a Pokemon with the Shadow Tag ability will work as well as long as its a higher level.

The same way you catch any other roaming pokemon. Besides, there are better things to use a Master Ball on. (Shiny Pokemon would be the best)
