All the guides I've read on the internet said that after you beat stage 4: The Lost World (with Knuckels) that the glowing red ball will appear and take to the place with the echindas. Well, I beat stage four and the red ball did appear, but it didn't take me back to the shrine thing. I've checked for cut scenes at Angel Island and if the Egg Carrier was there. Am I crazy, or is there something wrong with my game? Is there a way to get by this without erasing my game data because all I have to do is finish Knuckles's game and E-102's to complete 100% on everyone? Thanks for your time.

You'll have to erase it by the looks of things.
Don't worry, I've been able to complete it in a day before with all characters.
Oh, and you won't have completed it 100% after Knuckles & E-102, there are more stories after that.
Looks like you have done the "Blast to the Past Forever" glitch. You will never be able to complete the Knuckles story. Now you must delete your save file if you intend to complete the Knuckles save file and want to unlock the Super Sonic story for further completion. Sorry it happened.
To avoid doing the glitch when you get on the egg carriar run towards the bridge and watch a show were the egg carier changes and then go and do the final mission.
