The Time Flutes aren't exactly easy to get to. They're in:

1) At the Train Station in the Shadow Pokemon Laboratory, keep searching around the place where the train parked until you find a treasure chest. Open it to find a disk for the UFO in The Under. Use it and it'll take you up into Pyrite Town and there will be a treasure chest with a Time Flute in it.

2) At Mt. Battle, defeat every trainer there until you get to the last one, Trainer #100. Before you battle him, look around the area for a treasure chest. Inside the treasure chest will be a Time Flute.

3) Umm.... I forgot. I'm sory. I'll tell you if I remember, though. I hope my info wasn't useless.

The 3rd pokeflute is somewhere in the Under. I think it's the box to the left. You'll need the L disk to the UFO.
