Well, the rarest is Rayquaza, which you can get from the top of Pokemon tower I think. You can only get it after beating the elite four and the champion. In Sapphire you can get Kyrogue. You have to verse him/her to continue through the game. You verse him/her in a cave in Sootopolis. Other wise, all other Pokemon can be caught more than once.

Rayquaza is on the top of the Sky pillar near pacifidlog town.Latias is at random.Kyogre appears in the cave of origin only ONCE so save before going in there so you can catch it again if needed.
