Have you gone in Team Aqua's hideout and got the Master Ball? I think after that you go to Team Aqua's hide out and obtain it, he will run away along with the submarine he stole.
You need to go to that secret hidout team rocket has the next town to the left
You have to go to slateport and go to where all the people are standing talk to the man in the white then archi leader of team aqua will say something then you go inside and he steals the submarine.Then go back to where the wailmers where blocking the way and they won't be there now go into there hideout and just continue on.
