Well a master ball can be obtained bij the president of the game. I can't remember who it was, but I tought it had to do something with the underwater base of team Magma/ aqua. I found mine in there.

The Master Ball is located amidst four Poke Balls (two of which are disguised Electrode) in one of the Team Aqua Hideout's hidden rooms.

I believe a zigzagoon can pick one up at random you can get one if you win the lottery and you can get one in team aquas hideout there will be a group of four pokeballs the two on the right will be Pokemon that you must battle the two on the left are a nugget and a master ball.
