Can any one tell me if I should use the master ball on moltres or mew two and if moltres why?

No, no, no, no use it on the ledgendary dog that runs away 24/7 ~ use ultraballs to catch Moltres and Mewtwo, as they just sit there and let you catch them...
The dog runs away as soon as it sees you, and you can't catch it unless you have some pokemon with mega speed that knows spore =S ...
There is only one dog per new-game anyway, so the ultraball is exactly for that =D, don't waste it on Mewtwo T-T mewtwo is actuali easy to catch if you haven't noticed already...

Noooo! Use it on the legendary dog as it runs away always, even if it is asleep.
Just use ultra balls on the other legendaries.
