I can't remember if what color to choose after beating the league, is it red for latias and blue for laatios or the other way around?

Red for Latias and blue for Latios, yes.

The color of the Pokemon are Blue:LatiOs(Male; Higer Attacks) and Red:LatiAs(Female; Higher Defences).
