Defat the Aquas at the Weather Institute and then go across the bridge on Route 119 to defeat Brendan or May.

You automatically obtain it after the battle with your rival on route 119. You have to get rid of Team Aqua in the Weather Institute, first. Then, on your way to Fortree, you run into your rival (or vice versa) and you battle them. Beat them, and... Viola! You get HM02, Fly.
