Did you go in the plave where Kyogre is on route 127/128 (forgot which) and release Kyogre? If not, do so. Then, go to Sootopolis City, experience the fight, go to the Western side of Sootopolis, talk to Steven, go to the end in the cave, talk to Wallace, select Sky Pillar, go to Sky Pillar, wake up Rayquaza, go back to Sootopolis, and now you have access to the gym after you watch the mini-clip. You get to the last gym after awakening Rayquaza in Sky Pillar and stoping kyoger and groudon.
