You cannot clone Pokemon in Emerald (not even Crystal, only Gold/Silver), but you can breed them. You can even breed *rare* Pokemon such as starters from any of the games [you can get G/S/C starters in Emerald].

Beat the Elite Four, go to the ruin-maniac's house left of Fallabor Town. He has dug the cave further. In there you can find the fossil that you didn't take from the Mirage Tower (it has sunk underground, and the ruin maniac has dug into it), and also wild DITTO (also others like Zubat, etc). Catch a Ditto and place it in the Daycare Centre left of Mauville Town along with the Pokemon you want to breed (e.g. Blaziken). Ignore what the old man says, and you will get an egg after walking a set number of steps (unsure of this number). It will take a long time to hatch compared to the eggs of more common pokemon. When it does hatch, you will have a Lv.5 de-evolution of what you put in. Some examples:
PLACE IN DAYCARE WITH DITTO GET OUT OF THE EGG
Blaziken Lv. 5 Torchic
Marshtomp Lv. 5 Mudkip
Treeko Lv. 5 Treeko
Jigglypuff Lv. 5 Igglybuff
Clefable Lv. 5 Cleffa

You can only do that in gold, silver and crystal.
