Okay, when you talk to the guy, he mentions a certain Route that you need to go on. Use Fly to go to that Route, and then, you'll need to search the route. Once you're near, the weather will change-rainy for Kyogre, sunny for Groudon. Know that depending on the Route that he mentioned, your going to need a Pokemon that knows Surf, Dive, and Waterfall. I'd just take a Pokemon with all of those moves, since the Route that the Pokemon is in is completely random. As for finding the enterance, you'll have to be quick, because if you take too long, the enterance will dissapear. The enterances are random, so I can't help you with finding them...sorry! But for Kyogre, the enterance will be shaped like a plus sign, and you'll need to use Dive on it. For Groudon, the enterance will be a cave opening. Be sure to bring plenty of Ultra Balls for them. They are both Level 70.

When you talk to the weather institute man, he should say that there is a drought or a heavy downfall on a specific route. All you need to do is go to the route that has the odd weather pattern and look for a cave entrance for Groudon, and a deep spot in the ocean. To get Kyogre, you need a Pokemon who knows HM05SURF and HM08DIVE.
You simply talk to him, and he says something about a drought or something about heavy rain fall. I don't remember. But he tells you which route it is. You go to that route, and for groundon it's easier because it is on a random rock with a cave door, you just got in and make your way to the end. Then With Kygroe, you have to dive and find the cave it is in underwater. Hope this helped
