Question for The Elder Scrolls V: Skyrim

I cannot seem to complete the quest were I take over Fort Sungard. I sided with the Stormcloaks, & have done all the quests along this part of the story line, but it has only spawned enough enemies so that I've only killed 95%, & it says I have 5% left. I've had some trouble with this quest due to my main game save, I already went in & attacked the fort before I was a Stormcloak & that save won't spawn enemies to fight @ the fort. So I went back through a few of the older saves I have & found 1 that didn't have Fort Sungrad discovered yet(twenty character levels back), & this is the one I'm trying to play to clear the fort & eventually Solitude for the 2 achievements, I am then going to start playing my main game again. Is what I would like to know is what do I got to do to kill the last 5% of the Empire in Fort Sungard & is there anyway to complete this quest in my main game even though I already cleared the fort a long time ago before I started this quest line?

I read somewhere that the imperials' horses count as that extra 5%
