When you're at the top of the Mage's Guild you get your own room and a bed and alchemical apparatus and a chest that duplicates alchemical ingredients(It might work on other things too but I haven't tested it).Plus you can get an apprentice to follow you around.When you reach the top of the Fighter's Guild you get a room and you get to choose whether the guild "Pursues More Contracts" or "Recruits New Members".If you pursue more contracts you can get more money,but if you recruit new members you can get more rare items.

When you are Mages Guild head, you can have an associate follow you around and help you. Same for Dark Brotherhood, you can have a murderer follow you around.

Fighters Guild doesnt really give you much, except for a chest in your quarters which randomly fills with stuff each week
