Semi-dark/Semi-hero story lines basically mean that in the seven stages that you do (not including boss levels) you complete 3 or 4 of them as Dark Mission or Hero Mission. You do them to unlock various weapons and also the Last Story.
Yes you can use the motorcycle just like any other vehicle. Just go up to it and press O. (It is mentioned in the manual)

1. That isn't true. CYou complete the semi-hero and semi-dark stories like a normal story.
2. I think you can use it on a level called "The Doom." It is a fourth stage in one of the story routes.

1. Yes you do need to complete Semi-Hero/Semi-Dark missions to unlock certain items, which actually happen to be some useful guns. There is one gun unlocked for every different ending you get in your game, and there are about 10 endings, so that means if you get all of them, you will have about 10 powerful guns that you receive from the "Shadow" boxes scattered around the levels. Also, if you get all the endings, your guns will be twice as strong as they were.
2. Yes you can use a motorcycle by pressing O near it. The earliest place I know of you can use a motorcycle is in the Lethal Highway level. To get to this level, you must do the Hero mission in the first level and Lethal Highway should be the second level you go to.

Semi-Dark means the stages above the neutral storyline. Semi-Hero is the opposite of Semi-Dark. You get weapons for beating these stoylines. I don't know anything about the motorcycle.
