Give me a REAL answer this time. Simply stating that there are scenes of Shadow's creation isn't good enough at all.
Anyway, why would he want to kill the Doctor after finding out he's (supposedly) an android?

Very well then, the story states that Shadow wants revenge at the doctor. As you may have done, there are several missions where you work for him. The story will tell more clearly than I do, so I suggest you play through the game
Well Shadow wanted revenge on the doctor for Shadow was accused an Android....or is he? There are few missions where you have to help the doctor but the game will explain more than my advice. Hope this helps you out.
Shadow wants to kill eggman because he believes that he should rule the eggman empire. Remember, no matter what side you are when you fight eggman, shadow states that he will rule the empire with an iorn fist.
