You don't actually see Hyper (or Super) Shadow in this game until you get the Last Story.
To get the Last Story, you need to have beaten BOTH the dark and hero bosses at the end of each last level.

After you defeat all 10 final bosses, you will unlock "Last Story." After getting through that level, you'll become Super Shadow and fight Devil Doom (Black Doom's true form, I guess).
