Okay, for most of my pokemon, there is a tiny dot between the level and the ball I used to catch it (when you look at the stats). But for some, there isn't.
My firt question is... what is the dot, and what does it mean?
My other question is... why do only some of my pokemon have it and others not?

I think that those dots are an indication that the pokemon they appear on are immune to pokerus. If this is the case, the answer to your second question is that the pokemon without dots haven't had the pokerus and fought it off.
Well, from what I've seen, it appears when your pokemon loses the pokerus effect. Once one of your pokemon becomes infected, every time you battle, the virus (well, I wouldn't call it that, but it's the only term for it I can think of right now) will spread one slot in your party. When it disappears, usually the next day, unless you have it in the pc, it can never be infected again, and the dot there is a little marker.
