When you fight rayquaza make sure you have a Pokemon over lv.85
,and make sure that Pokemon knows yawn and leer. Now make rayquaza fall asleep with yawn and then keep using leer until he wakes up then use yawn again............repeat this step about 10
Times(yes I know it's very long)and then throw a timer ball at him you are most
Likely to catch him.

Bring a level 40 or 45 Pokemon with you that knows icebeam/rockslide/thunderbolt. Then bring a Pokemon that know thunderwave/stunspore. Bring about 20 pokeballs, 20 great balls,15 ultra balls and 20 timerballs. Battle him until the life bar turn yellow. Make him paralyze or just wait till he use sleep. Just keep throwing pokeballs.

Well, the best way I could capture him was working him to the red, paralyzing him or making him go to sleep. That was my only best option, besides those ideas it would be fairly hard.
